SUMMARY:HITS-SIMPLAIX Joint Colloquium Yuji Sugita - How Can Protein Droplets Be Dissolved?
DESCRIPTION:  \nby Yuji Sugita \nRIKEN Center for Computational Science\nRIKEN Pioneering Research Institute\nDepartment of Physics\, The University of Tokyo \nFor a CV\, click here. \n  \nIt is well known that bimolecular droplets formed by liquid-liquid phase separation (LLPS) play a crucial role in understanding cellular biological processes and elucidating molecular mechanisms underlying several diseases. Consequently\, there has been active research using computational simulations\, including molecular dynamics (MD)\, to understand droplet formation and dynamic properties of intrinsically disordered proteins and RNA within droplets. However\, how these droplets dissolve in cells remains unresolved. We are attempting to understand the mechanism by which Hero proteins—highly charged\, intrinsically disordered proteins—dissolve specific droplets formed by their client proteins. It is known experimentally that Hero11 targets droplets composed of TDP-43\, while Hero9 targets droplets composed of PolyQ. We used multiscale MD simulations to investigate in detail the molecular mechanisms underlying droplet dissolution by these two Hero proteins. The mechanisms we identified through these calculations differ significantly\, suggesting the existence of sequence-dependent droplet dissolution mechanisms. \nWe also discuss multi-scale simulations connecting coarse-grained and atomistic models through a machine learning Backmapping tool\, CGback. This tool is a generative AI model that rebuilds atomistic structures from Cα coordinates. SUMMARY:HITS Colloquium Simone Ponzetto - Computational Approaches to Political Communication: From Populist Rhetoric to Moral Framing
DESCRIPTION:  \nby Simone Ponzetto\, Mannheim University \n  \nAbstract \nRecent years have seen a growing interest in the use of Natural Language Processing (NLP) methods for the analysis of political communication. While many computational approaches focus on topics\, sentiment\, or political stance\, political discourse also conveys more subtle rhetorical\, pragmatic\, and moral dimensions that are central to democratic communication. In this talk\, I present recent work on modelling such dimensions in parliamentary debates using theory-guided NLP approaches. \nThe presentation focuses on three lines of research. First\, I discuss computational models for detecting references to “The People” and “The Elite” as core elements of populist rhetoric. Second\, I present work on speech acts in parliamentary discourse\, investigating how politicians use different communicative strategies such as cooperation\, confrontation\, criticism\, or support. Third\, I introduce a new framework for analysing moral framing in political debates\, combining Moral Foundations Theory with fine-grained annotations of moral narratives and actor roles. \nAcross all three case studies\, the talk highlights how transformer-based language models and linguistically informed annotation schemes can support the large-scale analysis of political discourse while preserving interpretability and theoretical grounding. More broadly\, the presentation argues for closer connections between NLP\, political text analysis\, and communication science research on public discourse and democratic communication. \n  \nShort Bio \nSimone Paolo Ponzetto is Full Professor of Information Systems at the University of Mannheim\, Germany\, where he is a member of the Data and Web Science Group and leads the Natural Language Processing and Information Retrieval Group. His research lies at the intersection of Natural Language Processing\, Artificial Intelligence\, and Computational Social Science\, with a particular focus on knowledge acquisition\, text understanding\, multilingual NLP\, and the application of NLP methods to research in the Digital Humanities and computational social sciences. Simone is a former Klaus Tschira Stiftung fellow (Stipendiat) and a former member of the NLP Group at EML Research. SUMMARY:HITS Colloquium Michael Baake - The Markov embedding problem - old and new
DESCRIPTION:  \nby Michael Baake\, Fakultät für Mathematik\, Universität Bielefeld \n  \nMarkov matrices are a widely used tool for the empirical description\nof real-world data\, which are usually sampled in discrete time steps.\nSince the underlying processes may (and often do) run in continuous\ntime\, one needs some time interpolation consistency\, as the Finnish\nstatistician Gustav Elfving realised almost a century ago. This led to\nthe embedding question as an important research problem\, where one\nneeds to know whether a given Markov matrix possesses a real matrix\nlogarithm that is a Markov generator (or rate matrix). \nAfter initial contributions by David G. Kendall and Sir John F. C.\nKingman in the early 1960s\, the embedding problem was finally solved\nfor three-dimensional matrices by the mid 1990s\, after which further\nactivities faded. This changed again when molecular evolution and\nbioinformatics needed the classification in four dimensions\, which was\nachieved just a few years ago. The field has been active ever since. \nHere\, we give an introduction to the problem and present some key\nresults\, both old and new.
